Stop blocks from being overwritten

I am relatively new to server hosting, however I have a little experience. When I am playing my AotBT server, I notice that some of the recipes are a little/very strange. For example, a carrot can be smelted to create a basic circuit (I mixed Voltz and AotBT). I assume this is a result of the basic circuit overwriting the cooked carrot from food plus. Is there any way to prevent this from happening? I have mineweaker installed, but I'd like to see if it is a different fix first.
