After a bit of toying around, did a fresh install in a new folder. That seemed to work. So something must have been competing with each other with the two builds. I wish I could narrow the bug down for you but I am unable to. Since it was a CPU issue, no actual error were made, just a bit of server lag. Nothing custom on our server. Only changes were made to whitelist and server properties. The rest was untouched.

This latest recommended build uses 14% CPU under normal load but likes to run 1-2 cores at 75-100%. This would not happen on the last build. So I am assuming the CPU optimization is bugged.
