Description of Problem:

As the title says when trying to make a new way point the y CoOrd box wants the Z-CoOrds and vice versa

They are not wrong. The coordinates under the map in your screenshot are listed XZY (clockwise from top-left) while the coordinates in the waypoint editor screen are listed XYZ, that is all.
