Description of Problem:

I have a filter that will pump out items when there is no pneumatic tube, when I put the pneumatic tube back it stops.

First of all they need to be red stone pneumatic tubes, or at least the very first one does... But you need at least one piece of red stone coming off from the timer and to the red stone pneumatic tube. This should fix your issue.
