I have the same problem on my modpack.

I have problem, my server crash with java error. Server: Tekkit 3.1.2 + Forestry (1.4.8.6-mcpc1.2.5) Linux Ubuntu server 12.04.1 LTS Java version: Latest Error on github here. Any ideas?

No EE on server, but in client. You must go to "\AppData\Roaming\.techniclauncher\tekkit\mods" and delete "EE2ClientV1.4.6.5" (if have you tekkit 3.1.2). And... /fly is working...

EE blocking /fly plugins. Fly is in EE (rings), if you delete EE, then /fly is working... I have this configuration on my tekkit server. Players on my server cant installed mod EE. This resolution is works wonderfully... (sorry for my bad english I must learning)

You must delete EE (Equivalent Exchange 2) from client Easy :D
