Well, you are using redstone tubes aren't you? I transfer those over to pneumatic tubes without any issues. They don't connect to any other pipes without using chests are any other configuration as far as I know.

I am not sure, but as long as you are not providing a storage to it, it won't start breaking the blocks. Try adding a chest to the end of the pipe. I don't see anything hooked up to it right now.

I think it would be best if you supply a screenshot so we can see your setup. This will provide us with more information.
