Is it at all possible to setup the permissions file or something else to make it so operators can only use Equivalent Exchange?

Yup. I think it's something along the lines of you have to add a permission to the regular members like "-modifyworld.items.craft.<itemid>." I use Modifyworld, but it's probly something similar. If not, I'm new at the whole Bukkit thing, and sorry
