Figure out which plugin offers protections for the area the quarry is trying to dig, or part of it, and figure out how to allow the [buildCraft] fake player to bypass those. If you can't do that or don't want to try and don't mind the possibility of quarries being used to grief, type "/OP [buildcraft]" (without the quotes) into the in-game chat window, or the same thing without the / into the server console.
