Server generates vanilla world

I'm trying to set up a Big Dig server with some friends and every time the world generates it is vanilla. The items and blocks from other mods are in NEI but you can't place them.

Start the server via launch.bat (Windows) or launch.sh (linux/mac?) file. It sounds like you're starting minecraft_server.jar.
