Something Wrong with the Server?

I've started running a big dig server for my buddies and i to play on, but for some reason none of the mods seem to be working. we noticed this when testing the magic crops mod and realized that treecapitator isn't working either....

Any suggestions?

I think it's possible to accidentally start "Minecraft_server.jar" instead of the big dig jar, and still be able to join. If you do that none of the mods will load.
