I've had the exact same issue but its not to do with the Twilight Forest thats for sure. I haven't touched that mod yet and its happened on 3 different occasions in 3 different chunks that affected my home. The latest one was the worst taking out the best part of my storage system and other important parts like an enchanting table ect. Its a shame I love this mod collection but what's the point if hours you pour in to it can just be completely wiped.
