Are you able to setup the Quarry to work horizontally rather than vertically?

Or is this something that isn't possible?

Use the Tunnel Bore from RailCraft.

yeah I had thought of that, but does that only do a 3x3 section? Or can I alter the size?

You can setup many in a row or on top of each other.
