Description of Problem:

cant get out item crafted together with philosophers stone. tried to place chest next to it with PStone in it and it works for the first craft then nothing again. noticed that PStone in chest changes after first craft (the empty charge bar disappears)

That's not a bug, it will never allow the last of anything to be removed from the automatic crafting table. Since, there is only 1 Philosopher's Stone, it won't pull out the finished product.

Yes it was. You can't stack PStones so it would have had to be the last item...
