Pretty much what the title says. Is it an inside joke, a reference, a metaphor, or just something that sounds right?

It is a reference to the book "Moby dick".

You see, in the book, Ishmael was attacked by a whale after writing a slanderous, and probably dumb thing about a woman the whale loved. The whale spends months seeking revenge, before finally capturing Ishmael, and putting him in an iron box on the bottom of the sea.

Cheapshot and kakermix are both major fans of the work, and thus named the whale box in reference to the story.
