It could have been that you edited it whilst the server was on and (idk how command book works) when you restarted it it saved the config it had in memory back to the disk which over write your modified one.

Just to add a note on your Ubuntu version, you're most likely running 12.04 because the 12.10 beta 1 only came out yestarday. -
It may be a problem with your server, try re-downloading the files because you should be getting this (but without the other plugins) before it starts loading the worlds. Try re-downloading/installing Tekkit server and ask me if you need more help. (to mods: is there anyway i can put this in a spoiler?)

Slot 241 is already occupied by ic2.common.BlockRubSapling@51a1d2d6 when adding codechicken.enderstorage.BlockEnderChest@57190978 are you sure you have reset the entire folder? (including the config) because that line tell me that you have conflicting block IDs. I wouldn't suggest manually changing them because then you'll have to tell everyone who joins to also change it

do you even have java? go into command prompt then type java -version and post what it spits out, i can't help you much more than that at this point in time.

Tekkit 3.0.4 on hosted server - cannot connect

the reason it isn't working is cause you named the tekkit.jar (jar means java archive) to minecraft_server.exe (windows executable, packaged differently to jars) and the server 'thinks' it's active but in reality it's just 'displaying' an error. Ask your hosting company if they allow modded servers or not. if not then you're gonna have to change hosting provider because renaming it clearly is yealding errors. -

[HELP] Disabling Item On Tekkit/Reactor Question

if you go into the config folder and find the IC2 config, there should be 2/4 lines you can use these values to control the explosion power of nukes and the reactor, so in a sense you could set the values to 0 and have a very safe reactor (as it wouldn't blow anything up) -

theres a bukkit plugin called save-it (or something similar) which will save the game at the set interval -
beware of ogres (on the 1.1 version) you might want to set up Tesla coils around the outside so it kills them before they break holes in the side/pipework (just happened to me )
