Which login are you using, your Mojang account or your Minecraft account? Skins are attached to your Minecraft account.

How are you crafting things, the regular table or Crafting Table III? Are you using /reload on the server at all?

Do you have AV software? If so, what is it?

Are you running the .exe or .jar version of the launcher? Try the .jar if you haven't yet. Then give us a little more information (read: anything you think might be useful) if that doesn't work.

They work fine for me in 3.1.1. Do you have a picture of your setup? Are you putting them in the bottom slot?

The new ones don't use modloader. Just delete the mods you don't want.
