You need to reinstall the server. Save the world and any bag/tablet data.

Have you duplicate mods. Either wipe/reinstall your tekkit folder and/or server (make backups ofc), or actually just go and delete the older versions of the duplicates.

Overwrite away. You may have to do it again if you update to Tekkit 3.1 though.

Don't use /reload. If you want to change configs, save-all and restart the server.

What plugins does the server have? Do the people with certain items disappearing have Equivalent Exchange power items in their inventory and active? Those consume fuel, which can include glowstone blocks, to run.

How are you going to use thermopiles without ice or water? I suppose you could get ice from machines, but doesn't it just melt and evaporate? (I haven't tried it yet.)

Geotherms would work great if you were willing to use condensers for the lava cells - otherwise it's MV/HV solar arrays all the way, unless you have a good fuel supply and know how to set up combustion engines with water.

Go look for a few minutes, then post a bug report if you still haven't figured it out. Hint: Your .jar files are linked to WinRAR instead of Java, which either means you don't have Java installed, or your copy of WinRAR needs slapped.

I would guess dupe/crash/lag/server-death bugs. That's just a guess.

Yes, and yes, and the mod_EE.props file's existence shouldn't affect the server, so I'd leave it in case you decide to add it back in.
