I've been out the loop as far as plugins go for about a year now. I have been browsing bukkit but I was hoping some here could give me more specifics on plugins I might want. I was wondering if anyone would be kind enough to take the time to mention a few plugins for what I have in mind?

This is a survival server and I don't want to ban any items. i.e. EE

I do not wish to allow anyone to fly using any /command or item other than allowed crafted items.

I am using Grief Protection but I couldn't find out anywhere if what is protected inside that frame is also protected below the plot. (Protecting personal quarry walls or dig sites) and if not is their a plugin that will allow that? I have my personal home and "workshop partly under ground.

Also, what plugin allows me to as the server owner to set the players initial spawn point?

I've also seen several servers where a command /kit gives the player starting gear. I think this would be great for claiming land using Grief Protection. If someone could point me in the direction of that id be much obliged.

So again, any help would be great and appreciated from this noob

Any other plugin recommendations would be great as well.

Essentials is the one that sets players initial spawn point and adds /kit, it can also be set to give new players the items in their inventory automatically.

I use GriefPrevention on my own server, and as far as the region expanding underground, that depends on the "extendintoground" value you have set. That "extendintoground" value is how far it'll extend in when the claim/region is created. But the clever thing about griefprevention, is that when you dig further down inside the region or claim it will automatically expand your claim! You can always check your protected regions by right clicking a stick, but like I said; if you dig down or make a basement within your current claim it should expand automatically.

And yeah as fabricator77 said, essentials will have the functions youre looking for in the last half of your message.

You have to /op [buldcraft] so the quarry can modify terrain.

World edit can make spheres, idk about half spheres though

Well it made a like a dome if you were standing on a flat surface instead of making the sphere if you were standing on like a stack of cobblestone or something. Thanks though Ill check it out.

World edit can make any shape which you can write a mathematical equation for

I have 2 issues if anyone could give a hand.

1. My Grief protection config wont stick. No matter what I change or what I do it just reverts to default once I launch the server.

2. How can I set permission in chop tree so anyone can use it?

Yes mine does that too its a problem with Grief Protection. As for Chop Tree type in the following command:

/ChopTree ActiveByDefault true
