Grief Prevention was designed for vanilla minecraft. As far as I am aware, no plugin exists that works for mods.

You need to add the custom IDs from mod containers under the container protections part at the bottom, under "Mods:". For example, part of mine looks like this with 1.4.7 GP, but you only need the ID in 1.2.5.
