I've got a feeling it all comes down to the way you placed the covers on the top half of the bottom wall layer, instead of the bottom half of layer two (hope you understood that). This gives the pigmen a perfectly stable platform to spawn on.

Screenshots would be perfect, preferably with the default texture pack to make it easier to recognise blocks.

Not exactly sure what multiverse is, but there wouldn't be any problems with copying over buildings from a vanilla world. You could do it ingame via Worldedit schematics or something similar, or just use a map editor like MCedit.
