Birch for some reason uproot other saplings as they grow I think, but im using 11x11 farm of them and still getting a positive cycle of saplings, though it took a looooong time to fill the planter. How small a space are you planting?

Birch seems to have one of the lowest sapling drop rates of any of the trees. But with minecraft, this is different for each person and/or game. It should give you a positive output of saplings though. Have you tried staggering the seedlings by placing a different block, like cobblestone, in between each dirt block, in a checkerboard pattern? it plants less seedlings to fill the farm, but seems to lessen the odd things that can happen in minecraft.

I had the same problem but with Oak saplings. When planted right beside each other the trees would grow and then merge, massively reducing the output. The only way I found to solve the problem was effectively the same as Jakalth's suggestion except I placed my planting spots even more sparsely so that when the tree farms were idle they'd make more of an attractive feature than even a checkerboard pattern would allow.

Though magic your issue was more due too the fact you weren't constantly harvesting either, If you have your harvester on all the time and get the trees as the pop you won't have sapling issues, if you only run the farm when you need too you run into issues of trunk merge.
