@j2ther - I'm assuming that tag slows all EE machines down? You seem to know your way around the mod_EE.props file pretty well. Is there a resource out there that would help in describing what the different tags mean? -
I myself just pick and choose recipes to block (MK2/3 and other items), making it more difficult to obtain end-game items, while still allowing some of the EE items to be created.

Simplest way: RecipeRepo works wonders for disabling recipes http://forums.bukkit.org/threads/admin-sec-reciperepo-v0-1-4-–-prevent-unwanted-recipes-1-2-5-r1.53461/ You should also be able to go into EE's configuration and disable.

Telelporter pipes dont work? [Tekkit 3.0.4]

I've had some issues with tele pipes as well. As you said, breaking one, then adding it back started the issue. Only way I was able to resolve it was to break all pipes I had on said frequency and place them again -
As far as I've seen, it does not protect against BC pipes. I have seen a post on here somewhere (forums changed, so I have to find it again) about a WorldGuard/WorldEdit modification that would assist in protecting against placement of said pipes, but last I checked it wasn't completely finished. Also, as for above listing of items for LWC - Apparently LWC does not distinguish blocks via their modifier (ie: 213:7), so when you include a block that has a range of blocks included such as Coke Brick, those are locked as well. I'll probably be removing auto protect due to this so my database doesn't turn into a cluster f*
