Three more Thaumcraft addons for you to take a peek at: Thaumic Horizons, Thaumic Infusion, and Witching Gadgets. (Do get Travelers Gear as well, that really expands Baubles.) Also, Sanguimancy and Blood Utilities are worth looking at. (There's a third BM addon I'm watching, but it's not mature enough to use ATM.)

Definitely alter the recipes. Go check and see if Mekanism has a config to remove 'em first before you bury yourself in MineTweaker scrips.
