MCEdit is not simply "edit texture files" - MCEdit is a bit more complicated in code to get mod blocks to act appropriately. I've looked into doing it in the past about making MCEdit load and work with mod blocks, but it isnt an easy feat to accomplish. If you wish to learn programming and make modifications to MCEdit yourself to permit for mod related things, go for it.

Your method of updating is taking the new files and putting it in the old server folder. My method is taking the world from the old server and putting it in the new server folder. Completely different means of updating. And anyone assuming my instructions meant otherwise didn't read. @PhoenixSmith - Copying the entire world folder from the previous server to the new server will get all of the information for the world, including everything you have done.

Make sure you ran the launch.bat file and not the jar file. There is a big difference between the two and this is one of the issues that can be caused by it.

Second, the standard item pipe is also unnecessary, just connect it to one of the purple ones and you're good to go. Avoid loops in the pipes like that, use microblocks if necessary, as itll leave the items in the pipes forever.
